Which flavor do you use? In my experience, upgrading Linux has been pretty straightforward.
Fedora core, upgrading from 4 to 5 was pretty nice.. The only niggle I had was sound and perhaps CUPS.
(sound - as in, my onboard sound suddenly stopped working - but my sound blaster still worked).
The latest upgrade from 5 to 6 had packages not upgraded properly so yum wouldn't work off the shelf, and some of my custom installed stuff (like mono/kde) was prooving problems... Not to mention the nightmare which is GRUB.

How come, when you install the kernel source, it has to be in i586, while the default i686 is not linked properly from /usr/#whatever#/build (which points to i586).. And when you change this link - plugins won't build because of some errors (even though uname -a returns i686).
.. Plus the amount of time it takes to install (an hour) after which, it still won't work because GRUB didn't alter the MBR.. so you need to do it again, then copy the backed-up data back into place, and re-do the upgrade, etc.
ARRRRGG!
